Here's from the host about the outages.
We got hit with a huge attack, and that is what caused your server to not
respond. Our entire network was affected. It happened 4 times today, the
latest was 30 minutes, the others were only a couple of minutes.

We are taking steps to mitigate these attacks. We're talking to both Level3
and Cogent for a solution.

Was the primary box ever fixed or are we still running on backup? It could be all the live testing you are doing as we play but it seems the lag level is much higher now than it was last map even at similar player counts. I guess it could also be the additional load of 1.3 as opposed to 1.2 but I can't help wondering.

The new box is insanely better than the old one. It's running with much less lag - the lag you are noticing isnt from the hardware. It's from a plugin (Nocheatplus probably) or network stuff.
