Bug Tree's bottom log replaced by Sapling

For some of my trees, all of which I believe were planted after the server updated yesterday, the bottom logs are replaced by sapling items. The saplings are not planted, but floating like I threw them on the ground or a leaf decayed.
I'm in the world Bastion and in order to get these trees I'm using saplings I'd gotten from other trees and planting them, letting them change from sapling to tree all by natural growth.
I'm not using bonemeal to grow them, nor am I using a skill to grow them.
