Currently the scribe has to have perms wherever they set the Runestone at. What happens if they set it in their shop in the Trade District and then later lose the shop. Will the Runestones still work ? Basically is the perm ownership checked just at creation or at use as well ?

Its likely to be at use, since you cant use runestones into towns that you dont actively have permissions in i think it would be the same situation for trade district

Permission ownership is checked on creation. On use, it checks for Township protections only. So in this case, yes, if a Scribe makes a runestone to a shop and then looses the shop due to lack of funds or whatever, they can still use the runestone to that shop location.
Being that shops aren't allowed to be used as storage/living quarters, I don't see a problem that could arise if people start using runestones to shops of which they don't even own (heck, could even make some runestones to a shop for a week and sell the runestones to the future shop owner).
